Towards the end of Apple TV+'s Silo episode 4, Deputy Marnes' fate seems uncertain - here is what could have happened to him in episode 4's final arc.

The closing arc of Silo's episode 4 leaves Deputy Marnes' fate shrouded in mystery, which makes it hard not to wonder what happened to him. Following the shocking ending of episode 3, where Mayor Ruth dies after getting poisoned, Silo episode 4 raises the stakes of its drama by highlighting how Holston left behind several clues for Juliette. While at it, Silo also portrays how Deputy Marnes suspects that Ruth was murdered and struggles to come to terms with her sudden demise.
Troubled by his grief, Marnes gets drunk towards the end of Silo episode 4 and makes his way back home to call it a day. Little does he realize that a man is waiting at his place to murder him. When Marnes gets home, a showdown ensues between him and the assassin, and unfortunately for Marnes, the hired gunman manages to stay one step ahead of him. With this, Marnes' arc in Silo's episode 4 ends with him having a gun pointed at his face, leaving audiences in the dark about his fate.

The fact that Mayor Ruth died moments after taking a sip from Deputy Marnes' canteen suggests he was also targeted by the mysterious forces that murdered the Mayor. Since he survived, the ones trying to kill him doubled down their efforts and sent an assassin to do the job in Silo Episode 4. They also likely succeeded, given how the hired gunman had clearly overpowered Marnes in the episode 4 scene. Silo's trailer, too, seemingly confirms this by featuring a shot in which the underground bunker's residents gather at a funeral for two dead citizens who appear to be Marnes and Ruth.
Although Mayor Ruth's death in Silo episode 3's ending is still a mystery, Bernard likely plotted her murder after she refused to comply with his request to not appoint Juliette as the next Sheriff. When Sims shows up at Deputy Marnes' place in episode 4 to convince him to overturn Ruth's decision, he, too, shows some resistance by claiming that it is for Juliette to decide whether she wishes to retain her new position. Like Ruth, his refusal to accept orders from the Silo's higher powers might have cost him his life. His desperation to find Ruth's killer may have given Bernard another solid reason to get him out of the way.
Considering how Allison had publicly voiced her newfound discoveries surrounding the Silo's secrets, the higher authorities of the subterranean city must have been aware of what she uncovered. Her husband Holston's decision to leave the Silo may have also raised their alarms and made them suspicious about what he could have known. Since Deputy Marnes was one of Holstons' closest friends, Bernard and other members of the Silo's judicial may have doubted that Holston probably left him with some information surrounding the secrets he unraveled before his final moments. This would have given Bernard another reason to kill Marnes in Silo's episodes 2 and 3.
